Both your submitted download links were broken during the time when the entries were viewable by the public. That might be the cause.

Is the judging on the entries based on quality, related-to-pony or just random due to so many entries? Or something else...?
I have this bugging feel that I won't make it into the list and just wanted to know what criterias you follow in the judging.

Well, I'm not one of the staff, but I think it's most likely going to be judged on quality. My entry isn't related to anything pony at all, and mine got in. I'm pretty sure they wouldn't choose the tracks randomly, because this leaves the quality of the album up to chance.

I don't think the entries have to be linked with the show, but of course, that's something that the artist decides, I think as a MLR charity and BroniesForGood you should atleast hint or theme it, but I'm sure that this isn't taken into consideration while judging a song (:

This is a non-pony related album. It can be pony related, but that isn't a judging factor. We have asked that samples from the show NOT be used, however, or remixes of the show's soundtrack.

Entries will be based on quality/listenability, but also on trying to stick to the happy/hopeful theme. Mostly on quality, though, because if your track is silly or sad but still completely awesome, you don't need to be so worried.
